Yes you can charge each bottle separately with one energy or multiple energy, the sequence of charging bottle does not matter.
If you have 5 bottles to charge with same energy, you can simply charge the whole container, and then fill the charged water into bottles.
If you add energy to previously charged bottle, it will have both the energies till it is consumed.
